The lower timing cover is not used in setting the timing. Line the crank sprocket mark up with the mark on the oil pump housing, as seen in the ttzd writeup. Then line the crank mark and cam marks up with the belt marks. I've never heard of anyone filling the pits in the water pipes. But I would imagine most people just stand them smooth. Just make sure you change all seals you can get to, replace the stripped bolts, and make sure everything is torqued to spec.
